One way of doing it is to use GIMP. In GIMP the alpha channel is actually a transparent layer. So instead of painting it white you paint it with transparent.

In an alpha channel, white actually represents the pixels that are visible. Gray pixels are translucent (the amount of which depends on the shade of gray), and black is transparent. The texture will need to be saved as a .tga.

Whatever program your're using to make textures, see if you can find tutorials to create alpha channels in that program. Whether it be in the program itself or using Google

You didn't index the palette, did you? SEd can't read that.

That's because the link is over 4 years old.

Use Photoshop. Go to "channels" instead of "layers," and press the "new layer" button.
Now, color white whatever you want to be solid. Leave black what's invisible. If you want something half-transparent, use gray. It helps if you get a selection with the wand/lasso tool in the normal layer before switching to the Channels tab, but it's not necessary.

Then, go to the create new texture in the SED1 map editor, select the alpha color, and you're set.

Make sure to save it as a .tga and let me know if you have any trouble.
